They don't get involved, but the NRL has to determine a market value of the player for the purposes of the salary cap. So taking your example above, whilst Wests pays $100k, the NRL (with whom the contract is registered) may rule that under the salary cap, Ballin is worth $200k.

Then what happens to manly who is still paying $300k, does it only count towards $200k of their salary cap.
Id love to know how it actually works, from an NRL source.
